I could be wrong, but I dont think the ship was carrying Brainiac. I think it was carrying those two kryptonians from "Vessel" and Brainiac was the ship. If you remember, when he came into the form of Milton Fine, he (for lack of a better term) leaked from the ship. If he was in the ship, I would think that he would come out of it the same way the other two did.

That being said, maybe Brainiac is only affected by kryptonite when he is his weakened state. So when he was in the form of the ship and of the hard drive and of Milton Fine, he was still strong enough to not be affected. But then when he is in not only his liquid state, but a state that is just one level above dust, maybe then he is to weak.

You guys could be on to something with Lex assuming the kryptonite would weaken the black liquid since it was from the ship. My own take on it is that the ship very well could have been damaged from kryptonite if it had been around it and Brainiac did indeed travel in the ship, however, not like Nam-Ek and Aethyr. In Fallout, Raya said the hard drive/power cell for the ship was part of the Brain Inter-Active Construct, so while it was integrated into the ship, it didn't have to be a part of it or made of the same material, making it immune to kryptonite since it was a creation of Jor-El's.
